    A final meeting to walk through results, visualisations, and biological interpretation, with advice on follow-up analyses, validation strategies, or publication preparation.

Raw Data Processing

Starting from £30 per sample

  • Processing of single-end or paired-end RNA-seq data using reproducible pipelines built with Conda, Python, and Snakemake

  • Alignment to the most up-to-date reference genome and annotation for the relevant species

  • Comprehensive quality control, including FASTQC summaries, alignment metrics, and strand specificity assessment

  • Generation of BigWig files for interactive genome browser visualisation

  • Creation of gene-level count matrices for downstream statistical analysis

  • Fixed software versions and fully documented parameters to ensure reproducibility

  • Standard pipelines that can be customised to specific experimental or organisational requirements

Basic Differential Gene Expression Analysis

Processing + basic analysis from £60 per sample

Includes everything in Raw data processing, plus:

  • Exploratory data analysis including PCA, sample distance metrics, dispersion estimates, and Cook’s distance diagnostics

  • Differential gene expression analysis performed using DESeq2, incorporating apeglm shrinkage for robust effect size estimation

  • Publication-ready visualisations including volcano and MA plots

  • Gene Ontology enrichment analysis covering biological processes, molecular functions, and cellular components

  • Clear, annotated results tables highlighting statistically significant genes

  • Results meeting to discuss findings, interpretation, and recommended next steps

Advanced Analysis

Processing + basic + advanced analysis from £100 per sample

Includes everything in Basic differential gene expression analysis, plus:

  • Bespoke downstream analyses tailored to the biological question, including (but not limited to):

    • motif analysis (HOMER, MEME-suite)

    • gene network and pathway-level analyses

    • integrative or hypothesis-driven extensions

  • Iterative development of publication-ready figures and supplementary materials

  • Support with biological interpretation and results framing
